I'm just wanting to double check something. When we weight the meat to figure out the protein blocks is it done before or after it's cooked?

Most protein items listed are for uncooked amounts. Some foods are cooked (deli-style turkey breast) and are calculated accordingly. The amounts have been rounded off. For some blocks are confusing. They find the method explained here much easier: http://drsears.com/gettingstartedinthezone.page

So if it says to have an oz of ground meat, that is uncooked? if so, how do I know how much it is cooked?

If you're weighing it cooked, I wouldn't worry about it being so exact. If the particular meat is 1 oz uncooked, then about 1 oz or slightly less cooked should be fine.
